In order to side-step any philosophical discussions about whether a breeder's pokemon would be receiving breeding perks without said breeder being physically present anywhere in that world, and, in fact, what is the value a breeder adds to a Pokemon's existence that makes it create large clutches of eggs, we're just gonna say that with all of you gone, your pokemon were a little too busy worrying about you to think about knocking up any batches of eggs.
